The botanical sub-collection consists mainly of a herbarium of vascular plants, besides it contains herbarium items of bryophytes and algae. As of May 13, 2014, 118,761 herb items are stored in the collection and are the largest and most significant collection of vascular plants in southern Bohemia. The plant material is predominantly South Bohemian provenance and was collected at the end of the 19th, during the 20th and the beginning of the 21st century.

Podsbírka botanika je tvorena prevážne herbárem cévnatých rostlin, krome toho obsahuje herbárové položky mechorostu a ras. K 13. 5. 2014 je ve sbírce uloženo 118 761 herbárových položek a je tak nejvetší a nejvýznamnejší sbírkou cévnatých rostlin v jižních Cechách. Rostlinný materiál je prevážne jihoceské provenience a byl nashromážden na konci 19., v prubehu 20. a na zacátku 21. století. Nekolik set položek pochází také ze zahranicí, napr. Slovenska, Rumunska, Rakouska, Bulharska, Madarska, Nemecka a státu bývalé Jugoslávie. Sbírkový fond vznikl v prubehu minulého století prostrednictvím daru nebo koupí od ruzných institucí a soukromých sberatelu, ale také díky vlastním sberum muzejních pracovníku. Hlavními sberateli jsou D. Blažková, A. Cábera, L. Ekrt, J. Gazda, J. Hartl, V. Chán, E. Jirášek, F. Jirík, J. Kaisler, Z. Kilián, M. Lepší, P. Lepší, S. Kucera, R. Kurka, R. Paulic, M. Rivola, R. Slaba, J. Smažík, J. Štepánová, J. Vanecek, M. Vansa, A. Veselý a A. Vydrová. Rostliny jsou preparovány klasickým zpusobem, tj. sušením v lisu, a jsou prilepeny spolecne s lokalizacním štítkem na herbárovém papíre. Svým rozsahem (20 000 herbárových položek) a dokumentacní hodnotou je nejcennejším kompletem herbár Rudolfa Kurky, který podrobne dokumentuje flóru Trebonska v druhé polovine 20. století. Jihoceský herbár obsahuje také nekolik desítek typových položek a nejvetší kolekci zástupcu rodu Sorbus v Ceské republice.
