La construction de l'orgue de l'abbatiale Sainte-Croix de Bordeaux fut entreprise entre 1744 et 1746 par DOM BEDOS DE CELLES, moine de l'abbaye. Elle fut terminée autour de 1750. (l'absence de documents laisse planer un doute.)

L'orgue subit ensuite une intervention en 1771, il échappe aux pillages de la révolution, puis est à nouveau remis en état en 1811.

En 1812, l'archevêque de Bordeaux, soutenu par diverses autorités musicales de la ville décide de faire un échange d'instruments entre l'abbatiale Sainte-Croix et la cathédrale Saint-André. Les buffets restent seuls en place. L'orgue de Dom Bedos part donc à la cathédrale, tandis que vient à Sainte-Croix l'orgue de la cathédrale qui provenait lui même de l'église Saint-Pierre de La Réole.
